refactor(agents): update atlas, prometheus, sisyphus-junior prompts
Align agent prompts with new architecture. Simplify atlas prompt structure, update prometheus for cleaner flow, and minor sisyphus-junior adjustments. Ultraworked with [Sisyphus](https://github.com/code-yeongyu/oh-my-opencode) Co-authored-by: Sisyphus <clio-agent@sisyphuslabs.ai>
